The organizational structure of CLUMEQ is light and efficient, comprising a director and an assistant director who operate two computing centers under the authority of the board of governors. The first center is located in Montreal, on the campus of the École de Technologie Supérieure (ETS), and the second in Quebec City, on the Université Laval campus.

The board of governors of CLUMEQ is composed of ten members including the Vice-principals of Research of McGill, Laval and UQAM University, a Vice-principal or research representing the other components of the network of the Université du Québec, four representatives of the researchers including one from McGill University, one from Laval University and one from UQAM, as well as two external members.

CLUMEQ also has a resource allocation committee devoted to ensuring the equal sharing of computing resources according to criteria based on scientific merit, effective need and proven capacity to efficiently use the requested resources.  This committee is composed of five researchers, one of whom acts as president and another acts as secretary.  The committee also has the mandate of encouraging the use and development of high performance scientific computing in non traditional or emerging fields.

In order to accomplish its mission, CLUMEQ is supported by a team of competent and dynamic professionals.

The direction of CLUMEQ is ensured by:
